HI there,
Yes, your band director is right !! You can wash the headjoint with warm water and a mild dishwashing liquid. I do it all the time. There will be no damage to it... as long as the liquid is mild. After you wash and dry it.. with a very soft cloth, you may then use creamy silver polish to make it look its best.
As far as the rest of the flute, you cannot get that wet, of course, but you can use the creamy polish. Just don't get the cream anywhere near the pads. As for in those tiny cracks and crevices, you can use a q-tip.
